I too have the manual and can feel the transition. Sometimes under light engine load conditions I don't really notice, at other times its quite evident by a momentary shudder in the car. This is usually when at low rpms (around 1000) and when load conditions change, such as going from level to sloped terrain.
I can easily understand how the auto trans will be much smoother, since the engine is isolated from the rest of the drive line at the torque converter. Us manual owners will always feel more as the clutch "direct connects" the engine & drive line.
