Not sure that's the case but some people have a hard time leaving personal problems at home when on duty. I have been in law enforcement for 11 years and have occasionally brought it to work with me. It's not fair for citizens of the community but we are human. He was nice to give you 2 warnings take it and fix the problem before it gets worse. He could impound your car and then you have to pay tickets, tow bill and whatever else he desires because your vehicle is not safe for the roadway.
Just remember he has a job to do and if he chose to pick loud cars for the day then that's his issue. Tomorrow might be no tail lights, we can't catch everything but usually the ones that stick out the most are the ones that are loud.
P.s. don't go to his boss, like some stated he will make your life hell, legally.

Where do you live, OP?
If your stuff isnt legal then address it. If you feel he is being less than fair, request a supervisor. But bear in mind you have not been cited for your repeat violations.
