I stand to be corrected on the actual build location and CSM number issuance procedures for the 2007-2009 GT500. My apologies as the cars are/ were built in Flat Rock Michigan.
After further research and clarification, the cars were built and manufactured by Ford Motor and issued the Ford VIN. If the buyer requested the car to be sent to Shelby America directly from Ford for further modifications, the car was issued with a CSM in addition to the VIN. A CSM number can only be issued if the car was modified by the Las Vegas Shelby America facility.
Today, Ford does not send any car directly to Shelby America for any modification. The owner or dealer must get the car to the Shelby America facility for modifications on their own. There is a current 3-4 month wait on modifications.
The Super Snake, Shelby 1000, KR, GT350 are modified by Shelby America in Las Vegas. These will not be modified to the "monikered format" on a Ford assembly plant. I do not want to use the word "built" as all mustangs are built in Flat Rock.
The GT500 engines are built by two man teams on a niche line in Romeo, MI then sent to Flat Rock.
There are a "few parts" on the GT500 shared between Shelby Performance Parts assembled by Ford. Check out the Super Snake modification brochure by Shelby America. You will see that the Super Snake Conversion carries a credit for those cars with the factory Performance Package. Those shared parts are some suspension components for the performance package Ford factory build. There are only a few SPP components used. Cars are modified by Shelby America(SA) and parts are sold/ supplied by Shelby Performance Parts (SPP).Thought that should be clarified for you.
By far, you are correct that Ford has a licensing agreement to use the Shelby name on its Mustang line. Ford has collaborated with Shelby for some tech data in the building of the GT500. Ford uses the Shelby name on its top Mustang from a marketing standpoint because it knows the Shelby name will sell better than the SVT Cobra name.
