I think if the filter has never been serviced (in it's original condition from K&N) it'd be okay. It's mostly been in cases where owners serviced the filter, accidently/unknowingly over-oiled it, and then that oil gets sucked right onto those wires in the MAF and then it'll start sending inaccurate information (it has something to do with the load the engine is under and I think ultimately contributes to the line pressure in the trans' - consequently, low line pressure + high engine load = slipping clutches and burnt tranny) to the PCM. I can't confirm any of that, but I think if the tranny doesn't know it's under a high load, it won't apply more pressure. I'm sure there are people here who know better than I.
Hopefully, you'll get good news and your warranty will cover the tranny.
