Have your tuner check your idle tables. Mine was doing the same thing, and my tuner said it appeared the stock converter was being choked out by my new cam. They adjusted my idle tables, but recommended that I get an aftermarket stall in order to fully remedy the problem.
Jamie (Supercharged SS) was having the same issue and Ted had to tweak his tune.
