A. the difference between the manual and the auto isnt just that. The auto has a 5 speed with a crappy 306 gearing. the new manual is a 6 speed with a 392 gear ratio. That is a vast difference that dodge owners have been waiting for a long time since you cant just swap gears on our cars like the stangs can. Stock for stock I will go with the rt.

The Autos and manuals will probably be close in 0-60 times. You need to look at the gearing of the Manual transmission too. I believe first gear in the TR-6060 is quite a bit taller than first gear in the auto. So they kinda balance out. And the Challenger is given such a short axle ratio because it weighs a quite a bit more than the stang. Not arguing, just stating facts.
