It's a good article, and worth reading, but here's the bottom line -
For there to be a major conspiracy behind this means someone — presumably Goodell — is willing to risk unemployment, shame and multiple federal felonies to dictate who makes the Super Bowl. It would need the cooperation of referees, among others.

These are hyper-competitive, egomaniacal billionaires. Their happiness is built on fawning praise from fans, not helping Fox or CBS score an extra percentage point or two of television ratings.
Goodell makes like $40 million per year. Only a complete lunatic would risk that job, and the probability of spending a great portion of the rest of his life in jail, to get a result that personally means very little to him. The games aren't fixed
