Supposedly it's designed to vent more of the heat out the top if you sit it horizontally. I don't know. There's so many "do this and do that" things out there to prevent red ring. It makes sense to me, there aren't any cooling ducts at the top where the hard drive is, and warm air rising would be trapped by that space.
Your new Xbox was basically designed with cooling in mind so I don't think it matters how you have it sitting.
